She/her pronouns are only used on the character Vanya and not Elliot, however there is content related to the show that uses his deadname and incorrect pronouns that were made prior to his coming out. Netflix has since changed the credits to his correct name, but it is something to keep in mind when watching older content about the series.

(replying to previous comment) Their official wiki says "Their gender is unknown", & that they're not officially male but "able to give off a largely male impression while disguised." They're canonly nonbinary, & can just present as male (or masculine). The Ultimate Imposter uses he/him while disguised as Byakuya (and other men), so there is no misgendering.
