It's stated that the parent of Latias and Latios died before the film, protecting the city. Also that this makes them orphans. No additional parents die on screen. A sibling dies on screen, however.

In the end, Latios and his father are shown flying in the sky (ghostly) with Latias. As Latios dies he takes on a ghostly form to hold his sister's hand. There are two Pokemon brought back from the dead, but they go from being fossils to being solid beings (with their only visual difference being having no pupils) back to being fossils.
