There's an ending in which Queen Leene marries Glenn, who appears as an anthropomorphic frog, and Marle turns into a half-frog hybrid as a result of her ancestry changing. While Glenn is very much a human being, this merits mentioning just in case.

While not physical, Schala is abused by her mother and forced into rituals that she doesn't want to partake in. Queen Zeal explicitly treats her as a prisoner and a power source instead of as a child, to the point where Schala's brother insists that she is no longer their mother.

At the party Ayla holds for the player characters, she challenges Crono to a drinking contest to drain bowls of fire water." Other player characters act inebriated if you talk to them during the segment, and everyone is implied to be hung over the next morning.

The English SNES release changed the "fire water" to soup, and similarly censored a drinking contest at the Millennial Fair as a "soda-guzzling contest."

Lucca's mother lost her legs in an accident. You eventually can go back in time to the moment of the accident and either prevent it from occurring, though this is possible to fail.

The minor villain Dalton falls from an airship after being defeated by the main characters. Some endings of a sequel imply he may have survived, but there is no indication of it in the game.

Queen Zeal, mother of Princess Schala and Prince Janus, is a boss very near the end of the game.

While she doesn't die, Lucca's mother is maimed in a lab accident that leaves her unable to walk if the player doesn't fine and input a shutdown code fast enough.

While they aren't actually ghosts, when the party reaches Magus's castle, they encounter illusions of their loved ones that first cajole and then deride and threaten them. The illusions then turn into monsters and attack them.

There are a number of ghostly and undead enemies, and the ghost of Frog's friend Cyrus appears in one late-game sudequest, though it isn't hostile.

Ayla first greets Chrono in a rather risqué fashion.
She also teases Marle by cupping her bosom and saying that she's not ready to be a mother.
Antiquity has statues of nude demon women.
Marle's 'taunt' move consists of slapping her bottom at an enemy.

The Blackbird, an airship fortress, crashes after the party escapes from it.

The floating islands in 12000 BC, many of which were inhabited, all fall to earth after clearing the Ocean Palace.

At the player's choice, it's possible to skip the first phase of the final boss battle by ramming a flying time machine into it, destroying the machine.

There are no nuclear explosions, but there are a few similarly cataclysmic events.

Lavos destroyed the world in 1999, and the main characters watch a recording of it. The world of 2300 AD is the postapocalyptic remains of the civilization destroyed by this event.

Lavos landing in 65 million BC destroys the Reptite civilization and is implied to plunge the planet into an ice age.

Lavos's brief awakening in 12000 BC both destroys the Ocean Palace and brings down the floating continents of Zeal, completely reshaping the geography of the planet.
