This isn't clear, but it's possible that Lucy was assaulted by 3 Abstergo guards. If you talk to her twice after the 3rd assassination mission (either Garnier or Talal depending on if you went to Acre or Jerusalem first), she will tell you a story of the men breaking into her apartment. It is unclear what, if anything, actually happened, but she makes it clear that they were going to kill her before Warren Vidic stepped in. It feels implied that their intention, even if they didn't fulfill it, was to sexually assault her.
