In a sense. In one scene a character is forced to choose between a red pill and a blue pill. Later, another character is administered a metallic serum via syringe.

The main character has his mouth fused closed and a small robotic bug implanted inside his body through the navel. It is later removed through a suction mechanism in the same area. The 'real world' of The Matrix is full of this; humans are born, raised, and die inside womb-like pods, with several ports for attaching wired needles to their bodies. Even after leaving the Matrix they still need to go back through a port on the back of their head. One villain kills several people by ripping out the port while they are still plugged in, with visible blood.

He is in the white room and when Morpheus tells him "I didn't say it would be easy Neo, I just said it would be the truth." Neo walks backwards and starts shouting that he wants out. He awakens in from the simulation and people try to hold him down, eventually though he gets out and gets dizzy, (the camera gets fuzzy too for a few seconds) and then when Morpheus tells him to breathe, Neo v* into a mangrate. It's not hyper-detailed it just looks like

Smith referring to Neo as “Mr. Anderson” is basically confirmed to be an allegory for this…that and the movie itself kind of does it retroactively on a meta level

No this not ECT. someone uses a lightning canon thing but thats the only time anyone is shocked. the other imagery is people being plugged into a computer. they only move around when they are being shot in the matrix. to me, it was very different from ect imagery in movies and in real life

the whole story is widely believed to be an allegory for being transgender, and there are multiple scenes where a metaphorically transgender character is extremely uncomfortable (terrified) of the state of their physical body. These are not related to sex characteristics, but do involve some light and then less-light body horror.
Otherwise, bodies are regularly “invaded” or posessed by the enemies.
Finally, a good character turns the tables on this possession near the end and it’s a little spooky. The Agent is clearly extremely uncomfortable in his body at the time.
Metaphorically, yes.

The biggest one that comes to mind is when the crew is running from the villains and they are stuck inside a house. They need to climb through the walls to escape & the shots are very tight

Many people believe this story to be an allegory for being transgender, so any time a character’s “real name” or non-hacker name is used, it might be construed as misgendering. This, to me, is not triggering. Just present in the text.

at one point a woman appears in a public space wearing a strapless dress, the first shot revealing her presence shows her bare shoulders. she is clothed but does not initially appear so.
later, a man wakes up in a strange machine naked in a tub of goo, no “bits” or butts are shown.
