It depends. In both versions, Sam succeeds in turning Tony into an alien, and kidnaps him, taking him away to the alien planet, leaving Rachel alone. In the theatrical ending, she returns home and is promptly killed by one of Sam's leftover eggs.
However, in the original ending, she finds the eggs have hatched into several identical clones of Tony, who are all human and approaching her warmly, calling her mother, which she seems to somewhat approve of, turning the outcome into a bittersweet ending.
