There is SO much gaslighting (mostly in flashbacks sporadically) but especially heavy in the episodes having to do with the Reverend’s trial, 1x11-12. Deeply uncomfortable.

Kimmys therapist Andrea is an alcoholic, and repeatedly oversteps very obvious client/clinician boundaries. Drinks during sessions, and is regularly in contact with Kimmy while heavily intoxicated.

In season 4, Lillian says she goes into a bed full of dead cats. It isn't shown on-screen and is probably a joke, but worth noting just in case.

A dolphin is mentioned to have died out of water. It is seen while it is alive but you don’t see it happen and don’t see its body. Totally unnecessary.

There are silverfish shown in the show and they get in the characters' hair while they kiss - it was a fairly gross detail.

One reoccurring character in later seasons is an alcoholic and is usually seen drunk. She vomits on-screen in a couple episodes.
In one episode, a scene is described in which an entire cruise ship contracts an airborne illness. During this verbal description, on-screen clips are shown of groups of people projectile vomiting. The scene is not brief and exceedingly graphic.

There is a whole plot of one episode where a main character's tooth gets broken and she glues a fake nail onto it and it becomes infected (it's been a while since I watched the particular episode because I found it very upsetting). It made me cringe as I find teeth injury very disturbing.

No major autistic characters. No autistic characters are treated badly.
However, Kimmy is very socially stunted and shows traits that sometimes overlap with autism or intellectual disability. She isn’t always treated kindly for these traits. Use your own discretion.

One character is implied to be autistic. The only indications that he’s autistic are that he claims to say phrases from Paw Patrol to comfort himself (it’s only brought up once), and he alludes to liking trains (the stereotypical autistic special interest) a few times. As an autistic person myself, I felt that this was a very stereotypical and disrespectful portrayal.

Various examples, but s3e5 sticks out to me. Gretchen (one of Kimmys former bunker mates) is very affected by the kidnapping & cult indoctrination, tries to start her own cult, and has a closet full of guns and bomb making supplies. She threatens to make a bomb and blow up the house she holds the cult in.

A major character, played by a white actress, is revealed to be Native American and this begins to feature prominently in her character in season 2.
As is unfortunately common in Tina Fey's work, Asian people are especially disrespected, and in the case of one particular episode are mocked for expressing any kind of frustration at having their culture appropriated by Titus, who claims to have been a geisha in a past life and dresses as such in a way that is presumably meant to be humorous. Additionally, the portrayal of Kimmy's Vietnamese love-interest, Dong, also has some real issues.
Titus himself is essentially a fairly reductive stereotype of a black gay man, although there is just enough importance and nuance given to his character that many black gay men have reported that they don't mind this so much. That said, the way the show portrays the struggle for gay rights as a whole can dip into some fairly offensive territory on occasion, and there's even one brief joke in which the idea of a man being capable of becoming pregnant is played as a joke, which is pretty cisnormative.
Lillian the landlord is portrayed in some very antisemitic ways, and, as mentioned in another answer, there is antisemitism throughout the show.

The reverend expresses distaste for Jews and uses them as a scapegoat for many things. Jewish suffering is the butt of many jokes, and Jewish people are portrayed in the show as greedy, rich, powerful, and often responsible for the plight of the main characters, especially Jacqueline. A Jewish family is accused of stealing an expensive painting from Jacqueline, even though it's revealed that the painting belonged to them in the first place but was stolen by Nazis during the holocaust. The family is portrayed as greedy for wanting it back. Overall, the Jewish characters and the roles they play in the show are poorly and offensively written.

Discussions, jokes, implied sex, offscreen sex. Kimmy trying to figure out her sex life is a minor recurring plot point, and sometimes she is shown about to “get with” a man (non-graphic).

In the fictional play “Daddy’s Boy”, which seems to be about a father sexually abusing his son. The songs from this play appear in more than one episode. It’s a pretty dark running joke.

Not in the traditional sense, but the plot does revolve around a woman who was kept (alongside 3 other women) in an underground bunker against her will for several years.
In a later episode a robot with a semi-human personality is presumed "dead" and buried, but turns out to still be operational.
