S5E4 a characters baby shows up, and appears again in S6 episodes 3 and 15. After that he's not really a baby anymore but according to fanwiki he's also in a S7 episode.
A few times. A character is handcuffed to a pole and repeatedly tazed. Another character is tied to a chair and beaten for information. Another character is tied to a chair and then his finger is cut off. It cuts away before the actual cut is shown.
Todd Johnson is burned alive in an interrogation room by the mole in the CBI after Red John realizes Todd knows too much about him. It comes out of nowhere but is shown from a distance and only for a couple seconds. Just know that when Patrick walks to the interrogation room to speak with Todd, as he opens the door, he sees Todd running around on fire. He survives the incident and is later visited in the hospital by Patrick. Todd, while in a full body cast, suddenly wakes up and turns towards Patrick, says a few important words and then his heart stops. Definitely sent chills down my back
S4E23 Someone is buried alive and we can hear him panic via video baby monitor until he confesses to a crime. He does get un-buried but that's not shown.
S1 E5; Nicole retches when getting out of the car both times with the victim and with Jane.
S1 E15; Opening scene woman runs down hallway sort of throwing up slash retching slash foaming at the mouth. I found it pretty triggering.
S1 E21; Rigsby has stomach issues and looks sick, v*s in opening scene after they find the body - short scene. He coughs and looks bad through the majority of the episode.
S2 E11; Around 34 minutes when Rigsby is giving his speech, guy runs outside and throws up - relatively short scene, once it cuts back to Rigsby you’re good.
A character is ill and only has a month left to live. They ask Patrick Jane to sit there while they die by suicide (pills) so that an autopsy isn't done. Very powerful scene, I suggest skipping the end scene after Rigsby speaks to Van Pelt.
