Sort of. [Spoilers] Shibusawa turns into a dragon after he gets stabbed but he was also already dead in the first place so.

In the first episode, there is a brief series of shots of a chicken coop with blood spatters as Atsushi describes what the tiger did. No corpses are shown on-screen.

In Atsushi’s backstory he is injected, electrocuted, had a nail forced through his foot, and beaten many times

Sort of. The mafia's way of handling traitors is by having them bite a crub and then stepping on the back of their heads, breaking their jaws

The major plot of the first season involves The mafia attempting to kidnap and traffic Atsushi to sell him to a company in America

Atsushi grew up in an orphanage. In one episode in season one, it's mentioned a one-off character's dad died. Kyoka's parents die onscreen.

Kyoka's parents were possessed by an ability, which causes them to kill each other.

Not in the anime as of yet (the end of season 3) but the manga has a character who's entire thing is being a murder clown.

Mori’s ability (Elise) fights using giant syringes in the Dead Apple movie (and I think in the manga)

While I wouldn't call it therapy, in the Dead Apple movie there's a flashback scene where one character electrocutes another and the latter is a young child at the time.

Two of the characters purposely harm themselves to activate their abilities. There are no suicidal thoughts or tendencies related to these actions, however.

Dazai, one of the main characters regularly jokes about wishing to commit suicide and in the past this desire seems more serious. There's a part in a flashback where another character, Kyouka asks someone to kill her, the main character Atsushi regularly expresses doubt over whether or not he has the right to live. A young child is manipulated into killing herself by pulling a grenade, and in the manga another character is believed to have killed himself by getting cut in half. Death, suicide, and the desires to live and die are frequent themes in the story.

Not on screen, but it's implied. The character Mori openly admits to being a pedophile and in the anime and manga, it's shown that he's been around three young, vulnerable girls so it's not such a stretch. One of these girls is actually his ability, Elise, but she calls him a "lolicon pervert" in the manga, and in the anime, Kyouka is seen looking horrified upon seeing Mori again.

The callous in-universe responses to Dazai's suicidal tendencies can be viewed as very insensitive. Meta-wise, the fact that Dazai has a goofy suicide gag attached to him at all is questionable.

Translation-based issue: Some subtitles will misgender Q, who goes by they/them.

There are regular flashbacks to Atsushi being severely beaten as a child. Additionally, all flashbacks of Dazai beating Akutagawa are technically child abuse, as Akutagawa was 16 at the time that those beatings were shown (during the Dark Era / season 2 prologue). The scene at the end of season one involving Akutagawa strangling and attempting to kill Kyouka is also child abuse, as she is 14. Scenes of Steinbeck and Lovecraft torturing Q (in episodes 8 and 9 of season 2) are child abuse.
