In the game’s prequel comic, glados is said to have performed the schroedinger’s box experiment on a few cats, and says that she will need a cat graveyard.

In the director’s cut of the game, the effects of the chassis are said to be similar to addiction, but you don’t see any drugs or paraphernalia, etc.

Yes, it’s debated that Caroline didn't want to become GLaDOS and that it was pretty painful. Also Wheatley is in pain during his transformation into GLaDOS. Chell hasn’t eaten a lot of food and is put through tests but she’s not exactly “tortured”.

A robot's glass optic lens is cracked and remains that way for the rest of the game. No human eye trauma

If you count personality cores as heads, then yes, one does get squashed. He survives though

While no one is actually burned alive, there is repeated discussion of the villain of the previous game being thrown into an incinerator (which she survived, because she's a robot.)

No, but it's worth mentioning that a robot is trapped in a potato form.

Glados, and later another character, stalks the main character through cameras.

You can still hear the screams of their replicas, all functionally identical to the originals, no one knows what they are screaming about. Spooky

At one moment Glados starts talking when she plays a loud truck honking sound, intentionally to startle the player. It is not extremely loud, though.

No one in-game has cancer, but references to people with tumors are made in audio recordings overheard throughout the game.

The player character is repeatedly insulted for her weight and called fat, despite not being even slightly overweight. While there is no indication this actually bothers her, and the comedy is mostly derived from how cheap of a bully the offending party is, it might be triggering to players who struggle with body dysmorphia.

The elevators are an aspect, and in general huge parts of the game are spent in enclosed areas.

Wheatley tries to blame all of his faults on Chell or GLaDOS although neither of them clearly buy it.

Although there aren't flashing lights or strobing, when you pass through portals rapidly, say when gaining momentum it can make the environmental lights flash by quickly which may be difficult for some.

Debatably. One character was actively designed to be an idiot, and they are relentlessly mocked for it by the narrative. Additionally, there are a couple of jokes about brain damage.

The player character gets called fat multiple times with malicious intent. The character in question is not overweight, so the jokes are mocking the very concept of fat people in general.

No actual guns are used, however you WILL get shot at by robots repeatedly throughout the game.
