Sam manipulates Nate for over half of the game and even after the truth comes out he continues to lie to and manipulate him out of greed; the end of the game confirms that they're still close. Not necessarily abuse but Nate himself abandons Elena to go on the main quest and lies that he's going to Malaysia as part of his job, but he's also forgiven after some time.

In many cases, you can avoid shooter sections by opting for stealth but there are still mandatory ones throughout. Enemies will shoot at you regardless whenever they see you so while it has less required gun violence than the previous games it's still unavoidable.
