There aren't any actual horses, but Mega Man 6 features a boss "Centaur Man". His design is very robotic, and defeating him just shows cartoonish explosion like for every other bosses, but that might be a thing worth pointing out

They only appear in X series. Mega Man X has a boss called Bosspider, Mega Man X4 features Web Spider, and Mega Man X Command Mission has a charachter named Spider although he himself has little to no resemblanse to these insects in his appearance
