(SPOILERS) I'm not sure if this counts, but 2B is found to secretly be an execution type android who has had to kill 9S many times whenever he got too close to the truth of the game and command got worried. Between the game and supplemental reading, we know that 9S knows about this to a degree but chooses to not call 2B out and even craves her company because his loneliness outweighs what she's done to him.
