Batman on multiple occasions grabs criminals by the throat, and they can be heard struggling to breathe and talk.

In the DLC "Batgirl: A Matter of Family" she can discover the tape of the man who sold his Amusement Park to Joker and Harley Quinn, and in said tape, he attempts to commit suicide due to his daughter dying. However the drug he takes is actually laced with laughing gas created by Joker, which he can be heard choking on while he laughs himself to death.

Joker's corpse is cremated at the beginning of the game, however he is already dead at this point.

In the mission "Gotham on Fire" Batman must fight Firefly, a arsonist with a jetpack, who is covered in burn scars.

If you start the game in New Game +, the scene where Joker is cremated, Joker jumpscares the player as he is burnt to death, however it's safe to assume this was meant to be a joke by the developers and isn't canon to the story.

Several others are kidnapped throughout the story, including: Oracle (Barbara Gordon) by Scarecrow/ArkhamKnight, Simon Stagg, Lucius Fox by Hush (sidemission), over 6 random civilians by Professor Pyg off-screen (sidemission), Poison Ivy by Scarecrow near the beginning of the game, Catwoman by Riddler, Robin (Tim Drake) and Commissioner Gordon by Scarecrow/ArkhamKnight (near end of game), Nightwing by Penguin very shortly (temporarily), and Jack Ryder by Deacon Blackfire (sidemission). Despite this abundant amount, there may be more that are not mentioned above.

Not technically, no. There is nothing spiritual about it, and it isn't possession even then. Several extremely strong doses of fear gas attack Batman's mind, with one of his biggest fears being to become (like) Joker. The gas then slowly starts to make him believe he is being taken over slowly by the Joker. Eventually, he almost completely succumbs to it, however he then defeats the hallucinogenic "Joker ghost" in his mind.

The cops aren't shown in a negative light. Also technically vigilantism is illegal and yet the cops are more than willing to work with Batman and the rest of the Batfamily, however the laws against vigilantism have always been incredibly loose in superhero universes.

The cops in Gotham have a history of being corrupt, however this isn't ever shown or mentioned in Batman: Arkham Knight specifically, with the only game in the series to touch on this being Batman: Arkham Origins, which can be arguably not canon.

Kind of. A cop at the beginning of the game gets a dose of fear toxin, and hallucinates a bunch of demons attacking him. This same cop can be found later in the game, in a cell in the GCPD, where he seems to still be under the effects of said Fear Toxin.

Nora is restored and tells MR Freeze she would rather live out her last days peacefully with him than he torture himself forever finding a cure. There’s an RNGed line where a criminal says that learning Bruce Wayne is Batman is like learning Santa is just your uncle. Of note that the game is too dark and violent for kids and almost anyone else who believes in Santa, though.

Batman is outed as Bruce Wayne to the world. Shortly thereafter (if you have completed all the Most Wanted missions) Batman initiates the Knightfall Protocol, self-destructing his mansion with (supposedly) him and Alfred inside. 100% completion also reveals an ending in which a new vigilante takes over Batman's position, who may also be using Scarecrow's fear toxin...

In one of the more unbelievable breaks from reality, while you can absolutely hit criminals (as they are all that's left in Gotham) with your Batmobile, they are apparently Tased and knocked away and out, and not killed. Still pretty messed-up.

A lot of gun violence, as enemies can use weapons. In stealth sections, most enemies have guns that deal massive amounts of damage. The Red Hood in the "Red Hood Story Pack" DLC uses two pistols as his weapons, and can shoot enemies.
