SPOILER: The main plot line in the story is that the protagonist, Dr. Aki Ross, needs to find seven "spirits" with unique bio-energy waveforms to neutralize the main antagonists, the "phantoms" -- spectral monsters that arrived crashing on Earth upon an asteroid that landed decades before the events of the film, and their first outbreak nearly wiped out humanity. Throughout the film, Ross experiences strange visions of a war waging on a strange alien planet; but eventually they show her a revelation about the true nature of the phantoms -- they are not an invading army, they are actually ghosts. The meteor that brought them to Earth was a piece of their world sent flying into space after its destruction. The spirits of the alien world are angry and resentful, explaining their hostility towards Earth's lifeforms.

SPOILER: By the film's end, most of the main cast has died. During the final confrontation to eliminate the phantoms, a character romantically close to the main character sacrifices himself to finish the fight, but not before giving her a tearful good-bye. The world is saved, but the final scene has the main hero cradling her lover's lifeless body in her arms and somberly looking to a "brighter tomorrow" over the horizon.
