The main characters are captured by an antagonist and are tied to stakes, then attacked viciously with the claws of other Pokemon. They do end up escaping relatively unscathed, but the scene can be rather intense.
In the ending cutscene, the main characters tumble off a platform after the ground shakes which includes falling down a short stairway. However the characters are unharmed and the game’s 2D style makes it look like they are rolling down a flat surface.
Upon the ending of the main storyline, the main character (who is a time traveler from the future) prevents their future from happening. They and other characters from the future fade away. They return for the post game story, though, being brought back by dialga. Though the player may not be a child, there are some lines of dialogue suggesting that the player character is very young.
YMMV, but Officer Magnizone is portrayed as a good guy. I don't think that's quite enough to count as copaganda, but like I said, your milage may vary.
On a technicality. A major plotpoint is that there are characters trying to prevent the future they come from from happening, even at the cost of their lives. They dissapear, but get brought back.
