There is an in-game option to reduce flashing light effects. I played with it on and indeed did not see any flashing lights... however, the screen occasionally gets shrunk to about 1/4 size and (minor spoilers) halfway through the game you are required to control two first-person instances of the player simultaneously, and following this the environment is turned upside down.
