S1E5 "The Big Time" - can't recall if it's shown in the episode itself, but within the full cut of the short film they show, "Operation Avalanche" (available online), a highschool boy is raped by a teacher.

None of the characters experience sexual assault. However:
S1E3 "The Bean" - there is a joke about the "Queen St. Strangler" who, according to Matt, did p***s stuff" to a man he'd forced onto the ground.

S2E4 "The Book" - one character offhandedly says that another (who has been turned into a werewolf) is going to "rip the thing apart" in reference to a squirrel, doesn't actually happen though

There are multiple jokes about pedophiles and molestation:
S1E2 "The Booking": Matt stuffs his shirt to create a new "disguise" and says that he's "our big fat pedophile character, 'Mr. Thin'". He goes on about how Mr. Thin could be the kind of pedophile that's "born that way and causes trouble for the LGBT community", while Jay expresses discomfort.
Brief but potentially hurtful one in S1E4 "The Blindside": Matt says that Jay making fun of him due to his own insecurity is part of "the cycle of violence" and "like molestation" (he fumbles on his wording but his point seems to be that victims of molestation become molesters)
Jokes about it are prominent in S1E5 "The Big Time" as they film a movie "about pedophiles" in a highschool. The final cut of their 'film' is out there to watch (it's five minutes), would seriously not recommend it if pedophilia is a trigger

There is an extremely poorly-edited moment in their short film "Operation Avalanche" (in S1E5 "The Big Time) where Matt shoots a highschool girl and she bleeds on the floor, it's a brief visual gag. I forget if it's even shown in the episode but I think it is

Not generally, but:
S1E4 "The Blindside" - multiple characters get into a fight, at least two of them bleed visibly from the mouth. One is hit by a car minutes later. The character hit by the car ends up in the hospital with visible bruises on their face; there's no active bleeding by then, though
S1E8 "The Bank" - an officer shoots a corpse in the head and it splatters blood on a glass door
S2E4 "The Book" - there's a momentary shot of someone bleeding from bullet wounds on the ground

S1E3 "The Bean" - the story about the "Queen St. Strangler" robbing and sexually assaulting a man is played for laughs. It sets up a comedic scenario of Jay being afraid of him and running from the "strangler's" truck

You see Jay's (presumably photoshopped-on or prosthetic) genitals on a poster in the first episode
Other instances of nudity crop up, though they aren't as prolonged or extensive as that. Mostly Matt and Jay taking off their pants to change clothes. Matt moons a glass door for a while in S1E8 "The Bank". In S2E3 "The Buddy" there's a quick shot featuring two topless women in a limousine with Jay and Matt, one is censored but the other is not

It's a mockumentary-style show that gets intense at times. Lots of running away from people happens. Major examples from the top of my head:
S1E8 "The Bank" - the cameraman runs away from an active shooting situation, camera shakes a lot. Not super long but could be particularly disturbing
S2E7 "The Band List" - extensive scene where they all run away from museum security guards, camera shakes at times

Of the two, Matt is far more manipulative, deceptive, and prone to putting them both in stressful or even dangerous situations. Jay always forgives him, though. It's hard to call it abusive because the scenarios and characters are inherently goofy but it's definitely toxic

Not sure about misophonia triggers specifically, maybe the werewolf transformation scene in S2E4 "The Book"? There are gross noises as it happens.
As for a moment where it's present in the narrative, Jay recoils when Matt whispers in his ear in S2E3 "The Bean", possibly as a misophonic response

There are no openly queer characters, actually.
Matt and Jay are the only consistent characters in the show to begin with (besides the primary cameraman Jared, who virtually never speaks but is acknowledged by Matt and Jay at times). Neither of them are openly LGBTQ+, even if some jokes play with the idea of them being like a romantic couple/romantic feelings between the two.

"...the characters we're playing are stuck in a very 90s perspective of North American culture and so, I mean, obviously we’re trying to comment on what happens when you take media from the 90s seriously and use that as your political ethos." —Matt Johnson.
I'm personally uncomfortable with some of the jokes made in the show regardless, and I want to give examples of what could be upsetting for viewers affected by these forms of bigotry. Here's a (non-comprehensive) list of jokes that feature bigotry as a comedic element:
S1E2 "The Booking" - Matt goes on a rant about "pedophiles who are born that way causing trouble for the LGBTQ community because they can't fight against that". Jay remains palpably uncomfortable in response.
S1E3 "The Bean" - Matt says that "Jews hate Christmas". Jay proceeds to argue (incorrectly) that Jewish people celebrate Christmas. When Jay asks what Jewish children do when they see other kids getting presents for Christmas, Matt says, "Those little kids, why do you think they all grow up so, uh... what's the word," before trailing off.
S1E4 "The Blindside" - the episode premise is that Matt goes blind for a day from staring at the TV screen for too long; Jay acts in an ableist manner towards his friend.
S1E7 "The Buffet" - Matt reads a fortune from a fortune cookie that doesn't make any sense ("ship is the greatest treasure"), so he says, "that is your definition of Chinese, like, not quite getting it right". The fortunes in his and Jay's cookies are actually custom-printed to go together, making the full quote say "Before money and fame, friendship is the greatest treasure" (for reasons that are revealed later in the episode).
S2E1 "The Burger" - Matt's newest plan involves kissing Jay on the hockey Jumbotron, which he thinks will cause the audience and players to start vomiting and freaking out; then he and Jay can "confront them on their homophobia" and promote their band on the news.
Extra context: he and Jay make a big show of 'not' being homophobic (which Matt thinks Jay has to kiss him on the Jumbotron to prove). However, they both go through with a plan that is predicated on the ignorant belief that the audience will start throwing up if they see two men kissing... which they realize is untrue, later on.
S2E5 "The B-Day" - the opening scene features Matt and Jay singing a song about gayness being illegal in Uganda while doing accents. Jay goes along with it until Matt says something so vulgar that it's censored by Viceland.
S2E6 "The Banned" - Jay says "that's homo" when Matt drinks a whole glass of milk and the milk starts spilling down his chin.
Not part of the main show, but Matt calls the Covid vaccine a "shot full of Chinese poison" in the Mega64 special.
I haven't seen much of the web series, but according to Reddit, they say the f-slur and n-word in it. Apparently, it was much more offensive.

I go into this more in the "hate speech" section. Matt ratchets from being openly bigoted to openly leftist as a gag; Sometimes the things he says go uncontested.
Matt and Jay are sometimes the butt of gay jokes. Some jokes also play with the idea of a romantic connection between the two, but it's pretty clearly meant as a gag (e.g. Jay says "We're gonna have a nice, happy life together" as he's high on meth in S2E2 "The Boost").

S1E6 "The Boy" - Jay has PTSD-esque flashbacks surrounding the time his mother berated him for playing video games. Played for laughs but it affects his behavior at an amusement park

Not in the narrative itself, but Matt makes a joke about this in S1E3 "The Bean". He compares Jay lashing out at him due to his own insecurities to molestation victims and the "cycle of violence"
This is also the premise of their short film "Operation Avalanche" in S1E5 "The Big Time". I don't remember how much you see of the film in the episode but the whole thing is available online. The idea is that a boy shoots up his school after being assaulted by his teacher because everyone laughs at him

S1E2 "The Booking" - Matt stuffs his clothes for a "disguise" and calls himself "our big fat pedophile character, 'Mr. Thin', who is always blaming the dryer for his clothes (unintelligible)..."
They call it a 'fat suit', but I think it's just some sort of padding under his clothes. Same effect, though.

It is worth noting that in S1E5 "The Big Time", Matt recalls Jay telling him to "stop sneaking around", which leads to a grayscale flashback where Jay calls Matt fat and ugly. This seems to be a twisted version of earlier events in the episode from Matt's perspective. Matt also apparently said that he was "watching his figure" according to Jay in S2E6 "The Banned", so it's possible that weight is an insecurity of Matt's

Matt and Jay are the only consistent characters in the show, and they're white. However:
In S1E8 "The Bank", the first dead character shown (of the entire show, I think) is a black bank robber. Matt and Jay comment on how that's "not good" before finding a white robber's corpse.

No, but:
In S1E8 "The Bank", Matt and Jay are under the threat of going to prison because they take over a hostage situation.
Security guards chase down Matt and Jay in S2E7 "The Band List".
In general, the stuff they do is illegal, so it's a constant threat.
