Not a dog, but a bunny gets beheaded at the end of episode 3. (Lore wise, Daisy the bunny's death is basically the moment that causes the Doomguy to kill all possible demons, so the whole rest of the franchise is basically revenge)

Each episode has its own "ending", meaning there are, in a sense, four endings. The first ending ends with it being implied you die and go to hell with a downer text message.
The second episode is more encouraging of you for beating the baddies, but reveals that hell itself has engulfed Mars, however this is not very downer and more action-like, stating you'll make them sorry for doing it.
The third, and final by Id Software, ends with the bad guys dead and leaving Mars, only for you to find Earth has been invaded, complete with an image of an impaled bunny.
Episode 4 ends with a bit of a teaser for DOOM 2, with the player making the bad guys pay for the death of the rabbit.
The music that plays at the end of each episode is also pretty gloomy and creepy
