The creature and the player are separated a few times during the game for various reasons but you can always assume you will eventually reunite with it.
At the very end of the game, the boy orders the creature to leave or else it will be killed by the people because they are afraid and don't understand that the creature is friendly.
During the post credit scene you can see years later the boy (as an adult) calling for the creature and see it respond.

We aren't shown visible torture but you can see the results of possible torture.
During the game you will face a few eye symbols that Trico, the creature befriended by the player, is extremely afraid of and could suggest that it was tortured to fear its sight.
There are also a couple of large cages emitting light waves that make Trico very aggressive. They can be seen as torture devices.
At the beginning of the game, Trico is chained and hurt but the reason is unclear and it could be interpreted as torture. It is later revealed that (SPOILER) the creature was attacking a village and was hurt because of people defending themselves.

SPOILERS!! there are some gory parts like trico getting his tail ripped off visibly, stab wounds from spears appear on trico with blood, you can choose to pull the spear out but trico will whimper in pain. trico is shown injured many times throughout the game
