One ally loses a limb fairly early in the game. This becomes a key part of the characters personal journey in the rest of the story. The actor doing the voice and motion capture for this character is not physically handicapped, but the character is very well developed in the plot and is treated with dignity and respect.

While it is not necessarily stalking, in the early to mid stages of the game the protagonist Aloy does get spied upon by another character through her focus. The character listens in on Aloy’s conversations and will occasionally interact with Aloy about things she’s seeing or hearing without her consent.

The player can kill foxes, rats, raccoons, boar, rabbits, goats, owls, geese, turkey, squirrels and badgers. These animals drop meat and skin resources which are used to craft items or buy clothing. Although it is optional within the main quests, the first side quest (and many more) given to the player is a hunting quest.

One of the machines, the Corruptor, kinda resembles a spider if you squint. It walks spider-like on several long limbs and can jump like a spider might. Otherwise it bears no resemblance.

Some enemies use fire attacks which can kill your character. Moreover, one of the more effective ways to kill human enemies is fire attacks. Some machine enemies in the early game are best killed by fire. Choosing not to use fire will make those early challenges much harder.

YES. While it happened in the past, it is replayed for Aloy via hologram. Multiple named characters are gathered in a room. The room is then sealed shut and the atmosphere is forced out, causing all of them asphyxiate and die.
This is shown during late-game quest The Mountain That Fell.
When Aloy enters the room, she mentions that the air from outside rushed in.

You can listen to several audio recordings in the Zero Dawn Facility that take place between patients and counselors and depict mental health crises. If I remember correctly, there is an instance where one of the patients in the recording is restrained/sedated by staff. This section can be reminding of mental institution scenes - but technically speaking they aren’t. There are no visuals for this.

In past audio recordings: It's worth mentioning that multiple characters choose to medically euthanize in light of the unending war against the machines and discuss this. This is brought up very early in the game. There is also an audio file in this early segment where you can hear a man speak and then load and fire a gun, killing himself.
In Aloy's time: During the side-quest Sun and Shadow, a parent is worried his daughter drowned herself. She didn't, but at the end of the quest the daughter implies that she will attempt suicide. Aloy talks her through it and the daughter lives and reconciles with her father.

A key ally in the second half of the game discusses prolonged psychological torture while in captivity and displays a few hallmark symptoms of ptsd when initally talking to other allies. The other characters treat this character with dignity even when they struggle to find the right words to say to initially help this character.
Another side quest involves rescuing an elderly former soldier who is suffering from severe trauma symptoms stemming from a traumatic experience from a war he served in decades ago.

During the tutorial, when you play as young Eloy something about the camera placement in relation to the shorter character made me slightly motion sick.
I almost quit, but there was much less bouncing when I got to grown-up Eloy and I was able to play without discomfort.

The religion discussed is all unique to the world of the game, but some real-world parallels will likely come to mind for any player. Aloy treats many religious and spiritual practices with skepticism as, in this world, it stems from people not knowing how the ancient technology around them works.
