Black Doom and Eggman take advantage of Shadow’s memory loss by lying or telling him half-truths in order to manipulate him, confuse him, or emotionally damage him. In some of the endings, Shadow’s conclusion about his identity is completely false because it’s being based on this gaslighting.

Shadow gets downright depressed many times, depending on which path you take. There’s even an ending that implies he takes his own life afterwards, though it’s not canon. It’s the Semi-Hero Hero ending. Shadow talks about wishing he’d never been created and seemingly blames himself for Maria’s death, and after a very unhelpful talk with Vector, Shadow walks offscreen and the end credits play with a song that has lyrics based on these themes.
To a lesser extent, Sonic seems pretty bummed out in the pure dark endings, though to be fair these are endings where Shadow beats him up and then either vows to conquer the planet (pure dark hero ending) or destroy it (pure dark dark ending). So, y’know, Sonic in these endings has reasons to be unhappy. For most of the game Sonic is his usual cheerful self, but as seen by Shadow, so he seems even more upbeat because Shadow sees Sonic as being annoyingly perky.

Aliens have green blood but other than that there is no blood. In beta builds of the game the devs were aiming for T rating and the aliens had red blood (which looked more like sparks IMO) however the E10+ rating was introduced during development and the blood color was changed to green.
