Synopsis

A group of friends have customized their microwave so that it can send text messages to the past. As they perform different experiments, an organization named SERN who has been doing their own research on time travel tracks them down and now the characters have to find a way to avoid being captured by them.

No as it is later shown in the sequel Steins;Gate 0 that in the future Ruka is comfortable as a guy and not showing signs of gender dysphoria. In the same season he is also shown present day in a male school uniform

Not shown onscreen, but given how the story developes, it is possible the cross-dressing was used as a coping mechanism due to parents not being supportive of his sexuality (and to a lesser extend to look attractive to his crush Okabe) as in the future the cross-dressing stops
