GLaDOS sees that the villain the players have been chasing throughout the campaign is, in fact, a bird who has left a nest with three eggs. Atlas and P-Body (the player characters) quickly scare off the bird. She tells them to destroy the eggs, but then tells them to stop before they do. She is then shown watching over three newly hatched baby birds in an incubator and dotingly says she will raise them to be "killing machines".

If you don’t disconnect Wheatley in time, a nuclear explosion destroys the entire facility. It is a huge facility which travel miles underground, and Announcer makes reference to a reactor core, so it’s presumably nuclear or on a nuclear scale.
